Some viruses create shortcut folder names with same name as of original folder with same icons as that of original folder, and if you follow these shortcuts or folder you end up with infecting your computer.
I have personally seen this problem with many computers having original Antivirus software installed in them. perhaps some of Antivirus Software are also not able to remove it completely. If your computer’s infected with shortcut virus and you don’t want to hassle with it, then download the application (link given at bottom of Article) and follow the steps:
Unhide the hidden/protected operating system files (Click here for instructions) from folder options. Open the application, drag & drop all the files from the removal drive into the + (plus) symbol on the iReset tool and click reset to fix the problem. Deleted all the shortcut files.

Open the Application, Select the Pen Drive or Computer Which You want to scan, Select the appropriate drive and press Scan, Then Press Delete Option, Done. All virus will be removed.
Click on "Start" –>Run –> type cmd and click on OK.
Here I assume your pen drive letter as K:
Enter this command.
attrib -h -r -s /s /d k:\*.*
You can copy the above command –> Right-click in the Command Prompt and
Note : Don't forget to replace the letter k with your pen drive letter.
Now press "Enter".
Now check for your files and folder in Pen Drive.
